Os eventos de S.T.A.L.K.E.R.: Call of Pripyat se desenrolam logo após o final de S.T.A.L.K.E.R.: Shadow of Chernobyl. Tendo descoberto o caminho aberto para o centro da Zona, o governo decide realizar uma operação militar "Fairway" em grande escala com o objetivo de controlar o CNPP. De acordo com o plano da operação, o primeiro grupo militar deverá realizar um reconhecimento aéreo do território para mapear os layouts detalhados da localização dos campos anômalos. A partir daí, valendo-se dos mapas, serão despachadas as principais forças militares. Apesar dos preparativos minuciosos, a operação falha. A maioria dos helicópteros de vanguarda cai. A fim de recolher informações sobre as razões do fracasso da operação, o Serviço de Segurança da Ucrânia envia o seu agente para o centro da Zona. De agora em diante, tudo depende de você.
