O jogo se passa um ano depois de Tales of Xillia. Elle Mel Marta recebe instruções específicas de seu pai para embarcar em um trem e encontrar a Terra de Canaã. Seu trem é sequestrado antes de partir e Ludger Will Kresnik embarca para salvá-la. O trem bate e os dois recebem tratamento salva-vidas da Clanspia Inc., o que deixa Ludger endividado. contrata Ludger, com a intenção de usar seus poderes Kresnik para destruir linhas de tempo alternativas porque o espírito Origem não pode mais sustentar a abundância de almas nos mundos.
